We have a problem with seat belts (the plastic part which lay down on the backrest) because it is right behind the baby's head/neck.
The protective material can not embrace these plastic parts.

My first advice here would be to put the seat belts lower - slide the belts down and get them in the lowest comfortable settings. They can be a bit lower rather than behind the baby's head. they shouldn't be there, they should be behind his shoulders (somewhat lower, even).
If the baby is so small yet that it doesn't go any lower at this point while the plastic parts are still behind his or her neck and head, be sure to get the insert inside to cover the plastic sliders of the harness straps. I would most certainly use the original insert included in the seat and not use the mesh seat yet if such a baby is in the seat unit.
Lastly, if you don't have the original pad for the seat's backrest, just gen ani universal seat liner that will fit this harness setup - I will suggest a Cybex Summer seat insert or a Bugaboo seat liner here, they will fit just fine and will help with your problem.
